This is due to obsolete registry entries for CFMX6 which are fooling the installer. Make sure that the registry does not contain any obsolete keys under HKEY_LOCAL_MACHINESOFTWAREMacromediaInstall DataColdFusion MX before running the installer. It should then find your CFMX7 cfusion instance on the JRun server.
NOTE: The FusionReactor 1.0.x Installer does not support the installation of multiple instances – it only can install FusionReactor on the cfusion instance.
If this doesn't help, try a manual installation. This way you can also install multiple instances of FusionReactor.
